Female dog attacks male at feeding. Should I separate them? Breeding?

If there is any chance that the female could be going into heat then I would avoid this situation. While most people think they can keep dogs separated, accidents happen (dogs jump fences, etc.) and unplanned mating occurs. Whether or not they are aggressive towards eachother will really depend on each dog's personality, as many unfixed dogs will get along. Perhaps if the bitch was starting to come into heat but not yet ready to breed and the male wouldn't leave her alone there might be some problems.

Males can mate after 6 months of age. Females can be bred, ideally, after 2 years of age. Separating them during this upcoming heat cycle would be recommended if you are not prepared to breed dogs and have a litter of puppies. By her next cycle, both will be more than ready to breed and in the interim, you can gain knowledge regarding breeding and raising dogs.

That said, if this is linked to your dog being in heat, keeping the two separated during her heat cycle may help reduce the behavior and prevent a fight from breaking out. My best advice would be not to breed them and to have them neutered. This ia mainly for their own health as neutering prevents many hormone related diseases such as some types of cancer and infections like pyometra. It is also associated with a reduction in hormone related behavioural issues. If you do choose to breed them there would be no way of preventing unwanted matings until they are 24 months unless you completely separate them. You don't necessarily have to separate them, I'd only do it if you see any signs of aggression between them. If one of them does give birth to a litter, then I would give that dog her own room and her own space, and keep them separated while the puppies are little. I hope this helps!

No, they don't become sexually mature until between 6 and 8 months of age. Three months is too early. This is probably dominance behavior. If they are hurting her, then you will need to separate them. If they are not hurting her then just let them work it out.

If both dogs are in good body condition and not over- or underweight this may be fine. If not I would definitely recommend measuring food and feeding twice daily for a specified period of time. Food gets taken up if it isn't finished in about 15-30 minutes. If the female still tries to eat the male's food they may need to be separated for meals.
