My 9 week puppy has round worms and is getting his 2nd round of shots tomorrow. What can I do now to disinfect my floors/carpet/sheets/blankets/couches? Should I throw away all his toys and bed? And how do I clean up after all his poops tonight and after he gets his second deworming shot and is pooping out all the worms. How do I keep him clean and avoid any further contamination?

Like the continued cleaning will help to remove the eggs. The eggs are fragile to cleaning products but can be very resistant in the soil. Here is a link about roundworms:

Make sure the puppies are checked and treated. A heartworm prevention can help to keep them free of parasites. Also remember that people can get these worms so hygiene is essential. I hope this helps.
