You can keep your male and female rabbits completely separate, this will prevent them from breeding with each other but your male rabbit can still show aggression due to hormonal influences. You could ask the vet to spay her whilst pregnant, it is more risky though. You could just wait until the rabbits are born and have them euthanized.

The hormones can trigger territorial and dominance aggression. The most common signs of sexual maturity in a male include circling you, mounting you, or trying to bite you.
