Why does my Chinese Water Dragon have brown/black spots on its skin?

A minor wound such as scratch could of being the original trauma, Terra's immune system moved melanin to the area as a way to fight an infection. Without an image or physical exam, it can be difficult to determine exactly what is going on. It could be a bacterial or fungal infection, skin from shedding or trauma (burn, abrasion, etc). Clean and sanitize the cage and use plain paper towels as substrate to make cleaning easier until the issue is resolved.

This looks like a rub wound like he is rubbing his face on the cage screen. From what I can tell from the photos it does not look like mouth rot. You can make a solution of dilute betadine and water (1:10 dilution - like weak iced tea color), dip a Q-tip into the solution and dab it on the wound. Do this twice daily until healed. Be sure you have all his husbandry 100% correct so that he likes his environment and he will stop doing this. Could it be too hot and getting too close to the heat lamp? Ultraviolet radiation intensity would be another concern. Hormone changes usually affect the skin color over the entire body. Check husbandry parameters. If the condition persists, a veterinary visit is recommended to rule in/off bacterial or fungal dermatitis, exposure, etc. Good luck.

I'm sorry Poseidon is having some problems with his scales. The blackening may be caused by a fungal or bacterial infection. This typically requires changes to the husbandry along with a topical antibiotic or anti-fungal. It is best to have him seen by an exotic vet who can prescribe the appropriate medication. We cannot determine whether or not his normal scaling will return. Scarring will prevent the scales from coming back normally so it is best to address this issue before it worsens.
