It can make them uncomfortable and that is why they whine. Causes of diarrhea are: intestinal parasites, viral or bacterial infections, he ate something gross that is upsetting his belly, new food/treat/table food, food allergy/intolerance, toxin ingestion. Since Murphy is only 13 weeks old, I would take him to your Vet when they open. Bring a stool sample with you so they can test it for parasites. They may want to test him for Parvo virus if he is not vaccinated. Most likely he will be sent home with medications and a bland diet. I hope this helps and I wish Murphy a speedy recovery!
