What causes my dog's puffy eyes and bags underneath them often?

This sounds unusual, it is definitely not normal. Without seeing what the eye looks like when it is puffy and inflamed it is hard to tell what's going on. In the picture you provided the eyes look normal. I would recommend taking your dog to the vet to have his eyes checked out to make sure there is nothing too serious going on. He may simply have some allergies and need to be on an antihistamine in the evenings to prevent his eyes from becoming irritated and swollen.

It sounds like Tux could be having an allergic reaction. Allergic reactions cause swelling around the eyes and muzzle and can also cause hives along the rest of the body. Dogs are usually very itchy. If there are still areas of swelling I'd recommend seeing a veterinarian.

It's a little difficult to tell exactly what might be red and swollen in your picture. It looks like the redness and swelling may be around the eye as opposed to actual eye itself. If the swelling worsens or if you notice swelling around the other eye or the muzzle I'd recommend seeing a veterinarian as soon as you can since this would increase the concern for an allergic reaction which should be treated promptly. Otherwise I think you're okay to wait to see your regular veterinarian if the swelling is still present in the morning, unless he seems painful or begins squinting.

It's hard to see from the picture, but it may be something that C is getting into causing the irritation. Allergies to food or the environment can sometimes cause irritation and bumps on the body, sometimes around the eyes. If the bumps come and go, making a note of any potential triggers such as a certain type of treat given before they appear, or playing at a particular park/location happens prior may help you pinpoint if an allergy is the case. Parasites, infections from bacteria, fungus and yeast can also cause irritation and redness, and a skin scraping from your vet may help narrow that down as a possible cause. Even if the bumps aren't actively there, having the area examined by your vet may turn up some answers behind why it is happening.

This looks like a swelling of Poppy's conjunctiva as opposed to the eye itself. It could be due to an allergic reaction or infection such as conjunctivitis. She will need eye drops and antinflammatories to settle this down so go to your vet as soon as you can. In the mean time pressing a cooled tea bag on the outside of the eye can provide some relief.

If it's just the one eye there may be something going on on the corneal surface that you can't see with the naked eye. A vet would need to stain the eye to see a scratch.
