If they are tablets, you can crush them and mix into a tiny bit of puppy food. You can also contact your veterinarian and ask for Amoxi-drops. This is the liquid form of the antibiotic and may be easier to administer.

I am sorry to hear that the pups are having loose stools. The amoxicillin could potentially be a part of then problem. However, parasites such as coccidia often cause diarrhea in pups. It is still a good idea to have a vet diagnose what worms or other intestinal parasites are present. From your description I assume that your puppy has prepuce infection and that's way he was prescribed the antibiotic. Prepuce infection is a common problem in puppies and a few days of antibiotics should sort the problem out.
