My dog ate a rubber toy and is hacking. Is it serious or will it pass?

The only thing you should do right now is to monitor her for any signs of an obstruction which includes: excessive vomiting (especially water), decreased appetite, lethargy and little to no stool production. It's hard to tell, it depends how big it was and how badly your puppy is affected. generally speaking it should dissolve in the stomach but it can take many days until it does, you will need to take him to the vet in order to get anti vomiting meds and see if it is enough.

I think it is unlikely that he has treat stuck in his throat. This happens very, very rarely and honestly, in 25 years I have never seen this happen. It would only really happen if there was a motility disorder with his esophagus. The esophagus could be irritated if the treat went down "sideways", sure, but based on his age and your description of the clinical signs, my best guess is that he has kennel cough.
