URI can be caused by a host of bacteria and mycoplasma. Theres a possibility that theres still infection and your best chance of success would come from running a culture and sensitivity. Theres also a possibility that there's been some permanent damage/changes to your kitten's respiratory passage way and sinuses. This may results in permanent noise and some cats will have discharge forever. It would be hard to say if this is present without an advanced diagnostic such as a CT/MRI. There is little to do for a virus aside from administering antinflammatories which you would need to have prescribed by a vet. However I would recommend taking the kitten in for an exam as the viruses can make way for bacterial infection and the vet can give antibiotics if needed. In the mean time keep the kitten in stress and draught free environment.

Even though it sounds like Daisy may have a congested chest this may be referred noise from her upper respiratory tract. Since she seems worse it is also possible that her secondary bacterial infection has traveled into her chest causing pneumonia, which is a rare complication. If you feel she is having labored breathing not related to a clogged nose, or if she has been very lethargic or uninterested in food it might be a good idea to see a veterinarian on an emergency basis to rule out pneumonia.
